Most JETs here in Fukui use Galaxy Travel for their trips. We go through Otani san who has always found really good deals for us and at cheap prices as well. Here's his email address:

If you are looking for just cheaper flights then you should check out No. 1 Travel. I've used them a couple times and they are really helpful. You can call them or you can do everything by email. Really simple and all in English. Also, you don't have to use a credit card if you don't want to for payment. They don't do any tours though, just flights.
